Functional maps of protein complexes from quantitative genetic interaction data

This is the web supplement for the paper in PLoS Computational Biology. Which describes a method for the discovery of protein complexes and their genetic relationships based on high throughput protein-protein interaction data (from TAP-MS data) and high thoughput genetic interaction screening (from E-MAP studies).

E-MAPs (Epistatic Mini Array Profiles) are formed by creating and quantifying high-density genetic interaction maps. With this method, observed double mutant colony sizes are compared to those that would be expected from a distribution of typical double mutant colonies of each strain. Each interaction is assigned a score, which indicates the magnitude of the difference from the expected value and the certainty of the score. Negative (or aggravating) scores (< -2.5) correspond to synthetic sick/lethal interactions while positive (or alleviating) scores (> +2.5) corresponds to epistatic or suppressor interactions.

For each module/complex, three types of data are shown:
Physical: Physical interactions from TAP-MS studies were used based on PE-scores assigned in Collins et al. Typically, PE-scores greater than 1 are considered viable interactions.
Score: The genetic interaction score from E-MAP screening (Collins et al).
Correlation: The correlation of the genetic interaction profiles for the members of the complex. This is also termed 'congruence' and is indiciative of proteins operating in the same pathway.


For each interaction between modules or complexes, relevant data is presented as follows:
# Ints: The number of genetic interactions that have been found to span between the two complexes.
Mean Score: The average S-score of these genetic interactions.
FDR: False Discovery Rate based on permutation of the edges. This indicates how likely it is to get such a strong link between two complexes at random.
Network: A network diagram of the two modules/complexes. Made in cytoscape.
Between Scores: A clustergram of the genetic interaction scores between two complexes
